The major difference is the turbos as epbog mentioned, but I think the F150 version also use TiVCT (twin variable cams) while the Flex uses just one. In the Flex the torque is limited by the transmission capability though, so Ford wouldn't have any reason to put in the F150 components, even if they did fit.
